1.2 upgrade 1.3 issue 1.2 upgrade 1.3 issue

I have a script that works when I use mootools 1.2, but fails with 1.3. I am using 1.3 core and more with all options in the builder selected, including the compatibility. I've read the documentation on upgrading from 1.2 to 1.3 and can't see what has changed in the API that would make this fail. I'm not sure where I'm going wrong.
